1. The quest in Morrowind where you have to infiltrate an abondoned Dunmer stronghold, which has been converted into a Sixth House fortress.
2. The Tainted Sun Quest from Diablo II's second act where you have to kill the serpent cultists who are causing a constant eclipse.
3. The Valiant Armor (I think that's what it was called) quest from Diablo I. The quests are randomized every time you played the game (unlike the sequel), and I would always hope that I would get this particular one, because the armor is so awesome.
4. Amira's Song from Fallout 3. I really don't know, but going on a quest to find stuff for a musician which takes you all across the map was just so awesome to me.
5. The quest in Fallout 1 where you have to save a Brotherhood Initiate who's being held hostage inside a building at The Hub.

It can be any!
Like, back in the day, getting the Biggoron Sword in Ocarina of Time (if that counts) was the most rewarding quest I had ever completed. It was challenging, it drove me crazy, and I ended up with an unbreakable sword that I could climb if I ever got bored. xD
There were a couple in KotOR: the moment I first grasped how your decisions could affect the plotline, when I agreed to wipe out the Hidden Bek base. Another was when I was tasked with becoming the top student in the Sith Academy, by any means necessary. That was crazy.
Way more recently would be the Dark Brotherhood quest in Oblivion and the Vault 112 virtual reality simulator in Fallout 3. I'd have to think some more. xD

There's certainly something very satisfying about walking into the Sith academy as a light side character, redeeming people left right and center, then revealing yourself to be a Jedi and beating both Sith Masters in a fair fight.

Man, that's a lot of quests to choose from.
EDIT: So I listed everything I could think of. Sorry.
I was also going to say The Sith Academy / Tomb of Naga Sadow in KotOR. What I really loved was how many different endings you could spin out of that, and how all of them were worth the effort. I loved poisoning both of them - Yuthura always seemed so surprised - "My blood... is burning!" But my favourite was always turning Yuthura back to the Jedi. It was such a great little bonus, for those with absurdly high 'charm' attribute, and so moving when you saw her again on Dantooine.
Also the escape mission on the Leviathan (including the optional NPC escape bit and the famous revelation) and the final assault of the Star Forge were both incredible.

Now Mass Effect 2, while not my favourite RPG by any stretch, DOES have a ton of fantastic small, self-contained quests, so I could pick a lot from it. Mordin's sidequest is my absolute favourite, because I find the argument/s between him and Shepard very moving. Jenniefer Hale acts it very nicely too.

In Oblivion, I particularly enjoyed the first Oblivion Gate and the battle for Kvatch. The approach to the gate, with the burnt trees, then dark skies, then the shanty town, then the sky turning red, then the gate itself - really impressed me. And going in there with a steel shortsword and bow, having no idea (in my case) what was going on, made me feel extremely heroic. ----
All right, I picked a favourite.
One from Jade Empire, a game where absolutely no quests felt rushed and all of them had a unique spin and heart. In the fishing village near the start, you can run into two ghosts, a little girl and boy. The boy is sweet and the girl is trying to kill you with magic. It turns out they've been wandering as ghosts, and going crazy, for years because they died in the flood and were never buried. So you seek out the old orphanage-master, who is a wreck after surviving when all his children did not, and you convince him somehow to see them again.
There are several ways to end it, but if you get the old man to bury the children's bones, there is an incredibly good cutscene. For some reason that scene of my hero standing silently over the broken old man digging - really, really moved me. And how could it not when you're hearing this as it happens?
Come to think of it, Jame Empire had a lot of great quests. Some of the party-members (that posessed little girl in particular) had wonderful backstories, too.

I barely remember Jade Empire, but I remember just plain not liking it in comparison to the KotOR games. Not to say it was bad! I just never had the hankering to play it through a second time (plus I beat it in one sitting). I should probably download it, though. It's just sitting there on Xbox Live. Waiting. o.O
Also, getting my first Poke'mon from Professor Oak in Red Version was a highlight for me. Not really a quest, per se, but it was a great moment for me. And when I finally caught that illusive Pikachu. -.-

Well the wuxia-style story, and the characters, were great. And it had a marvellous sense of humour.
I think what may have put many people off is the combat. The combat was button-mashing, repetitive and dull. Also the I think it was worth it for the vibrant, good-vs-evil story, the astounding music score, and the laughs.
Good ending too! It has the power to punch a mountain.... IN SPACE!

Yes, it is!
A funny alternate take of the 'Heroic Destiny' speech from the beginning. It plays at the end of the credits, after a few other silly comedy routines.
But this is the funny one, I thought. I love that the very last moment of this epic, colourful Wuxia story is the line, "In SPACE!"

There was this great old pc rpg called Quest for Glory 4:Shadows of Darkness that i played to death as a teenager, it didnt have quests per se, but finding out what happened to the gravedigger and saving the gypsy in the first third of the game was extremely rewarding since you have to do some detective work, then actually go out into the wild armed only with your sword and wits to find out what happened, it might not have the same impact playing it now, but at the time it was fun and original combining the best parts of an rpg and adventure game quests.
