My personal favorites:
StarCraft/Brood War - The Kel-Morian Combine, a faction of humans that are rarely mentioned in the game, are a freemason-esque group who controlled the Confederacy, enslaved the zerg, manipulated the protoss, all into creating a war which they could reap profits from.
Star Wars - Chewbacca and R2D2 are rebel spies who were commissioned by Yoda, Obi-Wan and the other Jedi to partake in a guerrilla operation against the Empire for years to come. It seems that it was merely created by disgruntled Star Wars fans to cement the gaping plotholes that the prequels inflicted, but it's pretty damn cool!
Ferris Bueller's Day Off - The whole movie was inside Cameron's head. Ferris was to Cameron as what Tyler Durden was to the narrator in Fight Club. Cameron was a dorky, wimpy, vulnerable kid, while Ferris was a popular, likable, and socially adept guy. Coincidence? I think not!
The Exorcist - Reagan was sexually molested by Burke Dennings. It's a cool theory because it's a huge, philosophical twist to the story, even though it conflicts with Father Karras' role in the film. Search "Rob Ager Exorcist analysis" on YouTube and watch it if you want a more indepth understanding of the theory.
Salad Fingers - The world Salad Fingers lives in is a post Nuclear Holocaust future, and the character is suffering from radiation poisoning and post traumatic stress syndrome.
007/James Bond Series - I actually thought about this for a while before I heard that a to of other people were thinking the same thing. The name James Bond is an alias for the top candidate in the MI6 program, explaining why there were so many different Bonds (Connery, Lazenby, Moore, Dalton, Brosnan, Craig).
Other theories:
Blade Runner (1982) and Soldier (1998) are part of the same canon.
Predator - Dillon knew about the Predator for quite some time (he didn't look too surprised when he first saw him). The guerrillas that Schaeffer and his men killed were preparing for the Predator's arrival in reaction to the previous hunts and killings.
Theories that I made up:
Unforgiven - Is a continuation of The Man With No Name trilogy where Blondie, remorseful of the men he killed, takes up a new alias and attempts to live a peaceful life.
System Shock/Bioshock - Bioshock is the origin story for the Tri-Optimum Corporation from the System Shock games.
Mass Effect 1/2 - The Illusive Man is Kaiden Alenko's father. Wealthy, mysterious, sounds kind of like Kaiden, looks kind of like Kaiden. It might be true!
