Let's be honest here, there's a lot of things about fan fiction that rubs you the wrong way, get on your nerves, head desk and the urge to flip tables. I know I have a lot of things to bitch about, so lets start with my one of my recent pet peeves in fan fiction.
Jossed.
Let me put it this way: You just planing out the most intelligent and beautiful story then all the sudden the official source just came out of nowhere and tore your plans into pieces. I hate that and it already happened to me right now.
Now I have only two choices if that source is it true. Ditch it or force yourself to face the fact that your fan fic is now AU and deal with it.

Had the same issues with that on my Dragon Age story when DA II came out.
Personal peef, pairings that dont make sense. Slashfics aside, just two characters you see who dont get along getting paired up, like for example in Warcraft illidan and Maiev. Both characters HATE each other, they hated each other for 10 000 years, they wont get together! I mean I dont mind what-ifs like what if X got together with B instead of Y? As long it's plausible.

Don't get started with pairings. While we're at it, fucking millitant yaoi fangirls. Look, I don't mind gay pairings as long you don't beat the reader to death with a purple rocket shaped stick and say "Het is ew, you suck if you like this and this pairing" shit. Take a one look at the Kingdom Hearts Fan fic library and you see what I mean.

Also, sex in fanfiction just because for the hell of it. It adds nothing to the story, nothing to the characters, zilch. If it doesnt have a proper pay off or something comes out of it or leads into it...yeh, those i hate.

When toolbags consistently say "I DO NOT OWN (franchise)" before a chapter.
It would make sense if it was done on a blog or something, but on Fanfiction.net? You'd think that by default that merely posting a story on there would cover your ass.

Mary Sues is a given...but this one takes the cake. in one Jurassic Park story i read, this guy...he's unfuckingbelievable.
Not only is his character a survivor from a Spinosaurus attack as a child when his parents escaped Isla Sorna before the tornado came ( which is stupid enough on it;s own, but it gets better), he drifted to Isla Nublar, walked around a bit until he stepped into Dino DNA/Mutagen and can TRANSFORM INTO EVERY DINOSAUR EVER!
But wait, it gets better! This guy just swims back to Isla Sorna, proclaims himself to be Dinosaur King and goes around killing Spinosaur and T-Rex. BUT WAIT! One day a six year old girl washes up to his shore and decides to take care of her...right? Then on her 14th birthday HE TAKES HER AS HER MATE! BUT FUCKING WAIT! Two years later, that kid fron the 3th film ends up on isla Sorna and Dinosaur King kills his stepdad while the girl runs away with the kid and develops a romance with him! .....

I agree with most of the pet hates listed here. Here's one that most of you already know about: lack of attention to detail, particularly with weapons.
I understand that most people aren't gun nerds like me, but they could at least do some resarch and use a modicum of logic/common sense in their writing. Examples from ME: Grunt's shotty or Legion's sniper rifle (Widowmaker). Per the codex, no human could ever wield those weapons because the recoil would tear their own limbs off. Yet, we've got Sues/Stus using aforementioned weapons one-handed in some cases.

A pet peeve I have with fanfiction...
Well, my biggest one would probably be with mid-chapter author's notes.
I'm not kidding. Mid-chapter A/N's are one of my biggest red flags with bad fanfiction. If I see a mid-chapter A/N, then I instantly brand it to be a piece of bad fanfiction. Authors notes do not deserve to be in the middle where it can break the pacing. They go at the beginning of every chapter, and possibly the end as well.
Another big pet peeve I have? I hate it when fanfics have unfortunate implications that just piss me off. If I see enough unfortunate implications, it'll turn me off to a fic instantly.

Chickafication. In other words turning badass action women into sissy girly types that "belong in the kitchen"
Here's a good example: "A Story of our lives". Imagine FemShep was sucked out all of her Alpha bitch persona and replace a damsel in distress persona. Yeah... unfortunate implications indeed.
Also where we're there: Out of Character writing. You know what I'm talking about.
The only time I see OOC is writen fine is Don Draper from Mad Men and there's a justification reason for it.

I hate it in game fanfiction when you see someone use gameplay terms that don't really make sense.
I don't know how many Mass Effect fanfictions I've read where an extremely powerful biotics specialist is simply "an Adept" who uses "Singularity", "Pull" and "Throw" all the time.
